From what I have seen, most earth ponies do wield a limited form of geomancy. It's much more pronounced in some rather than others but all of them have it. This is why earth pony farmers are able to revitalize previously barren land.

According to the published research I’ve read, only a very small number of earth ponies actually do magic.

I’m no farmer, but it seems to me that bringing back “barren” land is more an effort of several things working together. Those things are irrigation, fertilization, restoration of nitrogen, and a lot of labor. Your mileage will vary, but frankly you can use all the magic in the WORLD and nothing much will grow if your soil falls down on any vital front.

Also, a rule of thumb: don’t use magic for what you can do without magic.

A rule a lot of lazyass unicorns seem to forget. Seriously hoofmagnet implants exist for a reason.

The Lunar Option

So apparently our, ahem, benevolent ruler has the ability to send people to the moon.

And apparently her sister survived an untold amount of time up there without survival gear.

What I’m saying is how do we NOT have a moon colony yet?

Adult Skyhooks are surgical installations, but with the growth rate of children, strap on prosthetics are the current solution.  They don’t allow fullbore flight, but they come close as long as the kid gets a boostie to start. Which lets them build their muscles and feel more confident about a lot of things.
Magic wouldn’t have fixed this. Science did.

So if earth ponies are not magical, where does their connection to the earth and plants come from? Is this the remaining .1% or is it some sort of non-magical connection?

Earth Ponies have no “magical” connection to the earth. As far as I know, they’re called earth ponies because they’re ground bound. Many of them farm, but not all. Hell that’s a rather broad brush statement don’t you think? I’ve met earth ponies in every career path, nearly!

The tiny percentage I allowed is because there have been Earth Pony sorcerers and wizards, like the aforementioned Pale Candle. He may be nearly legend.. but I admire him, and how he met his end annoys me, even if there’s nothing to be done about it.

Bipedalism? I'm a bit surprised, seeing as pony anatomy is very quadruped. That must have been quite the effort at first! There's this green mare in Ponyville who always tries to stand on 2 hooves, but she can't quite get it right. Hehe.

I can’t say I know much about Ponyville. I know the oldtown district supposedly has a lot of charm. A lot of ponies in Canterlot consider it a bit of a suburb, the nicer bits anyway.

As for pony anatomy, we’re actually quite flexible but it is a bit of a muscular thing. I’m so used to being on my back hooves, prolonged periods on all fours can be very trying. The majority of our weight is on our forelimbs when we’re quadruped, and I tend to use my arms as arms, not legs.
